My guess is that this is Apple's fault, since the new OS versions cut back on support of older image formats. PNGs were never the fastest to save in any application, but the waiting times in OS 10.11 are ridiculous. - Have you tried to save in chunks of maybe 500 frames? - Have you tied to save as T...

Will you please first try what I wrote? It does exactly what you want. TVPaint is a different software from the one using "symbols", so get yourself aquainted with new or different concepts of workflow.

Usually I try to have all elements in a scene in correct size. If not, I do compositing in AnimeStudio since I don't use AfterFX.

I have brought back scenes into TVP after that occasionally, mostly to add some atmospheric brush work or something like that.

X-sheets still serve a purpose, when I pre-plan a scene with a strong rhythm. Timing charts are a bit obsolete: they're useful if work is divided between artists, since it's an established code. But when animating all by myself I don't use them, instead I indicate spacing directly in the drawings.

The Panning Tool (default shortcut P) is your friend.

Select tool. Grab and drag drawing to desired position in one go. Undo. Select all frames. Redo.

If you need to adjust the position in more than one step, use the Transform Tool (Ctrl T) instead. Adjust, return, undo, select frames, redo, return.

Usually the Operating System is supposed to first write the new file version to disk, and only after that erase the old version (marking those blocks as free again) and change the pointers to that file's new location. This way there always should be at least one complete file version somewhere. But ...
