Does AE supports different alpha modes for PNGs ?
PNG specs say they are never premultiplied.
Try to export it with the black background, to see if this is not a colorspace issue.
I know there is no ColorSync profile, but right now I have no other idea...

Yes it can :)
You have to activate "Stencil" on the gray-level layer, and then it will only draw (in any layer) where there is already opacity in this layer.

Speed also depends on the export format and settings. For instance, PNG with a compression setting of 10 is *really* slow, with the compression at 5 it goes twice as fast with maybe a 10% increase of file size... Do you export as images or video ? If you feel adventurous, there is a file called pagesize.conf somewhere in your TVPA installation (exact place depends on your OS),
which contains the defaults that appear in the popup.
